    That's like saying the law of conservation of energy is invalid because you can alter your metabolism.

    Noooooo, an altered metabolism still abides by the laws of physics, just like a calorie (unit of energy required to heat 1 gram of water by 1 degree celsius) is still a calorie. The TEF still abides by the laws of the universe.

    How many calories it takes to digest each may differ, but each calorie it takes to digest each (although total caloric expenditure may be different) is still the same unit of energy.

    I am confuse, isn't the TEF of food irrelevant in the grand scheme of daily consumption so in essence this study was proving a point by taking it to the extremes?

    Pretty much irrelevant IMO, might as well start worrying about the pH of your stomach, how well you chew, how much enzymes you are producing etc.
