I've had a muscle strain in my right side/rib-cage for 3 months that manifested itself as various internal pains till it was narrowed down to that one muscle - from twisting on a cold morning to pick up our [5kg] dog.
The physio has given me stretches to do, and now "core strengthening" exercises which will progress to "dumbell deadlifts" to slowly strengthen that area. I won't go against your doctor but my doctor has told me that after resting the area it will only improve with some exercises.
The less you do the weaker those muscles get and the worse the injury feels. In most cases light exercises that don't hurt the injury strengthen the surrounding muscles till they can support the injured area.

Where in the shoulder: front, lateral or back?
Can you sleep on the shoulder that has a pain? Does it pain in the morning?

Does it happen: all the time, after execise or during the exercise? Does it hurt during bench press or overhead press?

Lastly, what exact exercise did you do 3 months ago that a shoulder started to pain afterwards?

I will encourage you to go see an orthopedic specialist for an MRI

Lasting pain needs to be checked by a specialist. There are workout routines such as more rowing that could help. But in your case, I'd look for more medical help.

I have a constant niggling pain during flat bench press when I go over 60kg reps. 2 years ago I settled repping on 3 sets of 10 at 90kg and I was fine. Had a year break but can't get back up to my 90kg. Frustrating.
10 years ago I suffered a shoulder dislocation and I think it's down to that, but I can't work out why it was fine 2 years ago.
I have a little discomfort sleeping on that shoulder with the odd click too.

You had a break - that's the clue. The muscles around the area get weaker and the issue returns.
Over the last 20 years I've had two 5 year breaks between training because I was overdoing it and doing 400kg rack-pulls
so I decided to "stop hurting myself". Each time after a few years all my old pains from my injuries from years ago start returning
as all the supporting muscles get weaker. Lifting weights again clears away all the issues. My challenge is "finding balance" between healthy exercise and overdoing it.
