    Exercise pairing ...

-Madcow 5x5 routine does Bench M/F, Military W (w/ rows on bench days and pull ups on military day)
-This pairs up vertical pulling w/ vertical pushing and horizontal pulling w/ horizontal pushing
-Shoulders/Press lagging so I'm switching the two. (Military M/F and Bench W, which is allowed according to Star/Rippetoe)

-Should I keep the row w/ the bench and the pull ups w/ the military presses? or should I keep the rows on M/F even though I'm doing Military on those days?

The row would interfere with the deadlift. The press would interfere with the bench. It's better to separate the pushing and pulling exercises. Plus, the press/pullups and bench/row are antagonists so that would give you further benefits and keep things balanced. In summary, keep the pairings as designed.

I'm not sure if you're understanding correctly, b/c if he kept the pairings as listed, rows would be on the same day as deadlifts. It would be squat/ohp/pull up, squat/bench/dead/row, sqaut/ohp/pull up.
