I think the concern is what the contents of the payload can be and what can be deployed by the balloon. What's to say surveylence devices or UAVs can't be deployed via balloon. Not confirmed, but it has been suggested the explosion in the sky over Montana was a UAV deployed via the bloom, we either shot it down or it self destructed.

They could also potentially send it nukes, EMPs, pathogens or some sort of jammer or electronic warfare that can interfere with military or civilian aircraft

The Pentagon just handled it the same way they have with other surveillance techniques they've encountered over the years. Likely they were not threats to the country after their assessment even before they were above the US.

Biden had it under control and knew the threat level it posed. His departments instituted the appropriate actions without the input from you or the rest of the US population.
