Food packaging lists calories for the whole product and breaks them into calories from fat, from protein, from carbs and sugars how are these nutrients processed. Since the body does not normally burn protein should those calories not be counted.?

The short answer is that any source of calories can be used for energy. Protein will be partly used for muscle building and repair - but not all of it - and the amount used is influenced by how much other macros you have eaten recently too.
