Remember when they met up with Sam & Gilli? Sam showed them how to get through an underground path. I'm sure the magic in the wall acts similar to how they couldn't get through into the TER location til Bran fuked up and got marked. So the actual physical wall isn't the issue but the magic around it which likely extends below the ground as well. Wall is really only to keep out wildlings and keep other people on the other side so they don't stir the hornets nest so to speak.

I've never liked Stannis from the start, but this is a show where everybody doesn't tell the truth. It's more than possible that Brienne has taken a lesson or two from Jaime on this one, and lied for her own reasons.
