Been out of the pricing game for a while. The E46 engines weren't bad. You shouldn't have any issues with the I6 engines to be honest with you. BMWs are mostly a problem when you go with the V8 engines (ie 540i, M5, etc etc).
Have my POS M52 engine which produces a pathetic 2.5l and it has over 150k miles and still running strong. Make sure that the entire cooling system has been replaced. This will guarantee a long lasting engine. You can read about the cooling system overhaul here:

It all depends on maintenance. I sold my 2001 325ci manual fully loaded with 120k miles for 7.5k last summer with a full maintenance record such as the cooling system overhaul, all bushing replaced, brakes, rotors, CCV, all filters changed, and mostly all fluids changed.
If they don't have maintenance records assume it wasn't done and pass on the car, you could easily drop a couple grand on a neglected car. A PPI is a great choice before you buy. Also, make sure the rear subframe has been inspected and if torn fixed. To have faith is to trust yourself to the water. Very nice! How ya liking her so far? Plz tell me you went with extended black leather w/ aluminum or carbon trim, or you dun goofed! My buddy just snagged a M6 GC last month, he's loving it, but gets pissed when he rides in my M3 lol. Those things are making some serious power with basic bolt ons and a tune. Any plans for mods?

So far so good, the car has so many modes and things you can configure it's taking me a while to really learn it. With everything in comfort mode the car is basically a regular 6-series with a slightly firmer ride. Put everything in Sport+ and it's a tire spinning beast. Yes, it has the extended leather with carbon. I like the interior, but if I had ordered this car I'd probably have gone with a two-tone interior. The B&O sound system is the best stock system I've ever heard. I haven't seen an M6 GC in person yet, I'll have to check if there's any in this area. No plans for mods, I really want to use money that I would normally spend on mods and put it towards a bike. Got my eye on the BMW HP4 now. M6 + HP4 > R8.

You can order one in manual, but it's very rare. Most dealers require a 5K deposit to order a manual because there's so a small market for them if the buyer backs out the dealer is stuck with a car that's hard to sell. I'm a fan of manuals, but I'm not sure a manual matches the character of this car. One of the guys on the M5 board has a manual M5 and he says there's a lot of turbo lag with it.

There may not be issues with turbo lag, I've only heard one guy make that complaint. Car & Driver nit-picked other things... http://www.caranddriver.com/reviews/...al-test-review
MotorTrend also wasn't a fan of the manual version:

Very nice man! HNNGGG did you manage to get on the waiting list for an HP4?!?!?!
You wouldn't want a M in a standard... When i was searching for a E92 M3 last year, i was set on a 6spd.... UNTIL i drove a DCT m3... I will never go back to a standard H-pattern transmission if I don't have to.
Hmmm not sure i like the interior color on this one. I have extended black novillo in mine, but then again i'm partial to all black interior. Maybe some contrast stitching, but that all black inside is sexy.

i can see your point, but alot depends on how people accept the engine in the M4. I know i like the idea of the V8 in the current m3 and i dont know how much ill like the new engine. BMW's straight 6's are legendary so there is a good chance the value of the current M3's will drop. But like stated it could hold its value simply becasue its the last NA m3
