1. How much glycogen can be held by the body? (150lbs, 5'6''5, 16yo)
2. If one eats 2000 calories over maintenance, and eat 1000calories deficit for the next 2 days, will it only be glycogen loss?

1. As much as your body requires. It varies from person to person, there is no real number.
2. There would be no change in weight. Technically, all you're doing is maintaining your current weight.

2,000 (Maintenance) + 2,000 (Surplus) = 4,000 (End Result) - 1,000 (Deficit One) - 1,000 (Deficit Two) = 2,000 (End Result - Maintenance).
