free weights will work your stabilizer muscles better. also some machines just do not feel right unless you are a certain size, so free weights will allow you to complete a full and proper range of motion.
don't rule out all machines though, some of them can be good for isolating certain muscles. but since you are a beginner, you are going to see your best results from compound movements with free weights.
