I workout for 1 hour, then down a protein shake and proceed to do about 45 minutes of cardio afterwards.
My question is this: Would it be better to wait after the cardio, or down the protein shake after the workout and before the cardio for least muscle loss.

I have my PWO carb drink right after lifting & cardio, and have my whey shake 30 minutes after that.

I would do it before or during cardio if your stomach can handle it. At the very least get in some BCAAs during cardio. I would also suggest cutting the cardio from 45 minutes to 30 or less unless it is real low intensity. Right now I lift for 45 minutes to an hour then 20-25 minutes of cardio drinking my shake. Then about 40 minutes later I get a meal.
