Im 16 /female and I've been consuming ISO Whey protein powder for more than 6 months. I've never seen any side effects from it. But whenever people realize that i do consume protein powder, they start talking negatively about it and says that it could lead to hormonal imbalances / kidney troubles and a saggy skin. Im very worried that it might cause some serious troubles to me although the nutritionist and my personal trainer told me that it won't cause any harm to me as long as i consume the right amount of it. I've had extreme hormonal imbalances but its mild now since I've lost 44lbs. Now I'm 6 pounds underweight and im trying to gain weight by gaining muscle mass NOT Fat. Should i stop taking the protein powder? And will it cause any troubles in the future? Or is it okay to use it as long as I consume the perfect amount of protein?

We can't technically tell you you can take them as they're recommended to people over the age of 18, but in reality all protein powders are is powdered milk. Anyone telling you about those sides is uneducated unless there is a previous issue with kidneys, but as long as your protein intake isn't excessive you shouldn't have any issues. Protein powder is a "supplement" (as it supplements an already existing good diet), but in reality it's just food.

They are uneducated and ignorant
Layne Norton had a whole video on protein myths, which might help to give some understanding.
Whey is utilized in thousands of food products/food like products and even baby formula. It is powdered food you can certainly get good amounts in just from meat/fish tho, fish is very lean and you can eat some rather large portions which are going to be far more filling just a thought here.
That's 14 ounces of Baked-Glazed Swai; 245 calories / 70g protein. That entire plate was 91g protein total.

If you're current stats are correct you could consume 80-85g of protein a day and be fine. That's about 8oz of chicken, and just a little extra. You should be able to easily attain that from wholefoods.

Protein powder is just powdered food. As already said, you likely don't need it at your weight. It's not magic muscle fertilizer nor enchanted muscle maintenance dust while cutting.
At your age and weight, it's too easy to just eat your food. Can't really see a reason that you'd need powdered food. Your nutritionist and trainer are likely as uneducated as the people telling you all the BS. They should both know that you don't really need powdered food at your size.
