If I have only a protein shake for breakfast, will my body just burn this protein off as it is the only thing ing stomach or will my body use fat stores for energy??

I would look at MRPs out there to get more mileage out of a shake at breakfast. Something with some fiber and some casein will be more filling and make it a bit easier to make it to the next real meal.
As far as burning fat and timing, just focus on hitting your daily macros and that will be 95% of the battle.
