First of all, most, if not all soy protein supplements are devoid of the isoflavones, which are the phytoestrogens that people like you fear. Secondly, read the full text. You will see that the isoflavone-devoid group does not see much variance in estrone, and moderate increases in estradiol and estratriol. Conversely, the pro-isoflavone group had a decrease in estratriol. Also, the method is 40g per day ingestion, I believe. Do you people ingest 40g of soy protein supplements daily? I may drink 1 shake every 2 months and a few protein bars a year.
But the major problem I see is that the pro-isoflavone group baseline is essentially at the upper limit of 'normal' estradiol numbers, and the highest being well above normal values and the isoflavone-devoid group is still pretty high but still a good bit below the upper limits of normal. Lastly, the authors state that their testing method (urine) may not have a direct correlation to blood numbers, which is in fact the only way you should be testing when trying to discuss hormones such as this. They only blood tested the pro-isoflavone group at 6 months and that's it. That alone is enough for me to discount everything they're doing here.Official Supp. Misc Beer Policeman

I guess it's important to note however, that there is reams of conflicting evidence both for and against soy. However, I think if you were to look at the apparent claims that soy causes certain cancers, prevents others, and increases estrogen in men, look at the civilizations that eat it consistently like most azns, where they have statistically the lowest cancerous rate in, I believe, the entire world.

I only find them really tough if I stock up, and only notice it near the end of my stock pile. But 10 seconds in the microwave and they are amazing, warm, gooey delicious. The really fresh ones I dont find too chewy at all.
Personally for me, although I have no hate for soy, and do eat it pretty much daily I prefer my bars to have whey if I am spending $2+ because I find soy to be much cheaper. So for me its a value thing, not health.

EDIT: By the way... im checking them at BB and they have "Quest Nutrition Quest Bars, 12 Bars" and "Quest Nutrition Quest Bars, 12 All Natural Bars"
