One thing I've always wondered about protein, if only 45-55% of protein can be converted into glucose, how can you regard the non-converted protein count as "Calories In" They aren't burned for energy and aren't stored as fat right?
So if you ingest 40g of protein, 30g go into the body (going by your thermic numbers), and only ~15g could be converted into glucose (assuming close to worst case?), how can the remaining 15g of protein count as calories?
I've never really found anything that tries to explain it. Am I missing something obvious?

There are millions of metabolic functions in the body that use various amino acids for those processes and that accounts for much of your base metabolic rate, along with protein turnover in muscle tissue and organs etc.
Actually all of it goes into the body out of that 40g... it is that breaking some of the bonds requires the use of calories which could be accounted for from the other fuel sources... the full 40g of broken up amino acids still get in it is that the process of getting them into the body for use isn't effecient like it is with carbs and fat. Fat is 100% effecient in this regard while carbs are 97-98% effecient (so you lose a tiny amount of heat energy through the process of digestion, absorbsion and making use of them).

Ah one of my educated friends has corrected my data... touche. Welcome in Geo. They've found Cho to go as high as 10% now on TEF? Interesting. Was unaware.
I'll respond to them with "I hoped around on one foot and said 3 hail mary's before every workout for 3 months and during that 3 months I lost fat and gained 20 lbs on my bench... you should try it."
Most of the debates in the fitness and bodybuilding community can be summarized with this analogy: in this community people will take the simple act of opening a door and walking through it into something complex by one person explaining that you should run around in 3 circles in front of the door first, another saying 4, another debating the merits of going counterclockwise instead and as they debate back and forth on it, they then use the fact that they made it through the door afterwards as evidence of the effectiveness of their methods.

Great video for those who are unaware.
One thing I've always had an issue with when trying to lose fat is getting enough Protein within my calorie deficit to maintain the muscle.
It's hard to eat 'dirty' foods which so often are low in protein and can take a huge chunk out of your daily calorie allowance (on a cut). I guess it comes down to finding the right balance.

Easy solution on the later... and there are no dirty foods...
1) Eat enough chicken breast or steak to hit most of your dietary protein for the day.
2) Eat 2 lbs of assorted mixed veggies to get all your fiber and most of your micronutrients out of the way and for satiation.
3) Fill remaining calories with pizza and/or ice cream of choice.
4) Profit.
