Can anyone explain WHY the flat barbell bench press is a "better" exercise than DB/Machine flys? Using a scientific approach please.

wouldnt say it is better..
but you can simply use more weight on bench press..
use both exercises and be done with it.
simply put if you are using db flyes because they are easier than benchpress.
step your game upon my way to bulking to 250(3 year goal)
by next summer 215-220

if you wanna get cocky...plenty of people use leg press over squats and have big legs..
dorian yates used smith machine squats
kevin levrone used leg press.
flex wheeler used 1 leg - leg press.
it all comes down to what you feel works your body the most.
one person might say - hey man doing dumbbell shoulder press makes your shoulders grow more then behind the neck barbell press.on my way to bulking to 250(3 year goal)
by next summer 215-220

Perhaps I should have rephrased the question.
Why do more people bench press vs Fly? Why do more recommend benching vs flying? Ex. bench is part of the big three, Rippetoe has it in his famous program SS. Why are flyes not in SS?

Techincally they are both different, so neither are better than the other.
Bench is a compound movement - Pectorals, Triceps and Anterior Deltoids.
Flyes, on the other hand, are isolating the Chest.
The reason why some people might prefer doing bench over flyes, is because of the fact you can do bench in a variety of ways, e.g. incline, flat, decline, smith's etc.☆☆☆υк ¢яєω☆☆☆

Oh ok so the mechanics of the exercise itself lend an advantage and make up for the weight being lifted. BUT that still doesnt answer the question because then wouldnt that just make the weight about equal to a squat thus making the "weight lifted" approximately the same? So why are squats "better" according to most?

That still doesn't change the fact that squats are way better, what did Ronnie Coleman use to get his killer legs? Squat heavy ass weights.
Don't be an idiot stating things that aren't true, Kevin Levrone used and still uses squats. The reason Yates and Wheeler didn't use squats was due to injuries acquired from them, so if they could have, the would have, as for the flyes vs bench, you use more weight on the bench, more muscle involvement, IMO flyes are for ***gots trying to get a chest pump, secondary exercise at best.

I just named the greatest, its not a coincidence everyone does the squats, to put it this way, you can get great legs with leg presses and smith machines, but your legs will never be at what they could potentially be. Its kind of ridiculous to bring up two of the best genetically gifted bodybuilders of all time. For the average Joe a free weight squat is always better, machines are more likely to cause injuries due to restricted movement. The fact that you would actually argue against the squat is just beyond stupid.
