The skeletons were found by Jack & Kate in S1.
From Lostpedia:

I was thinking that the skeletons were the human remains of Jacob and MiB. Since they were found with a black rock and a white rock. -Why would Jin and Sun have these?
This goes back to what I mentioned last week, about the "kids" we see popping up from time to time. I was thinking that these two kids -one blonde and one dark-haired- were the manifestations of Jacob and MiB when they were young and human. Remember the first time FLocke saw blonde kid with Sawyer? "You can see him?"

There's nothing that says MiB in human form was not a woman.
He can only take the form of dead people... And there's nothing saying that after centuries of living as black smoke that MiB would pass up a male body for something female.
If anything MiB seems to be obsessed with women, when it comes to Claire, Russeau... And we assume the as of yet unanswered "Baby Problem."6'4"

True, but who knows with this show. I just thought they put a lot of emphasis on Jin's line in that scene and it raised some foreshadowing flags for me.
Maybe I was too hasty saying they're the cave people but I have a feeling Jin is going to have to make a tough decision in the final episode concerning that promise.

Yeah he kind of reminded me of another character in the show we've seen before who visited all the Losties during their lives and affected them somehow.
Now that I think about it, isn't it weird that Locke asked Sayid to kill Desmond instead of doing it himself? Maybe Desmond has more in common with Jacob than we think.
