Hmm, well, could be a bunch of different things.
If the beating is in time with your heartbeat, I'd suggest seeing a doc about that. If you have type of vascular problems with your blood vessels or something along those lines, you really wouldn't want to risk having any of them rupture and bleed into your brain. That's probably the worst case scenario though.
On the other hand, if you're a person who normally tenses up a lot during exercise, it could be something along the lines of an exertional headache. Try getting some massage to your sternocleidomastoid along with your traps and other neck muscles to loosen everything up.
I would suspect this is the case because it sounds like there's some referred pain and cramping in your jaw muscles.

So.. massage (if you can get someone to do it..).. otherwise see a PT or ART practitioner... Also, heat to help the muscles relax.
