Overhead triceps extensions seems to hit all three heads of the muscle whereas skull crushers or lying triceps extensions seems to hit the long head harder than the other two.

It's the other way around - overhead emphasizes the long head.

the difference is where you bring the bar to and how far you let your elbows tavel back. some people bring the bar to or past the top of your head and the elbows drift back as well and never come to far forward, keeping constant tention on the tris. There are a few names for this. a skull crusher is when you brin the bar to your forehead and the elbows closer to your chest. this puts more stress on your elbow but its up to you and where you get the most tension in your tris.

Try doing lying Tri extensions on the decline bench. That way you get a much better range of motion (similar to what djansen was explaining about letting the elbows drift).
