Depending on your goals...

If your strength training or Training to put size on, always do cardio after you weight train. Reason being your muscle fuel (glycogen) you want to keep reserved for muscles to use as you lift weight...

Your body is going to need that protein no later than 45 mins after your work out, but I doubt you will go into a catabolic state that quick. So waiting till after your cardio to drink your protein...
