You might just be pushing it too hard. If your running try switching to an exercise bike, it might take stress off of your knee. Knee pain can come from any number of sources, even the type of shoes...

Exclamation Shoulder problem

I noticed that every time i do lateral raises , i get a pop in my left shoulder when I lower the dumbbell to my side. I tried this without weights and the same effect, just the dumbbell one hurts....
