Hard to analyse these things over the internet. See a good physio and they will be able to diagnose & prescribe you some exercises to stretch/strengthen where appropriate.
There's an excellent book you can read called "Exercising through your pregnancy" by James Clapp. Highly recommend it for an explanation of everything to do with training and being pregnant!
I have it too but don't have any of the metabolic symptoms, which is fortunate. I also get a fairly regular period and can get pregnant but miscarry a lot. PCOS comes in all shapes & sizes.

It should be total calorie amount. You can set up your MFP using custom goals to reflect total calories and not net calories (just tell it you want to do 0 exercise sessions per week).
