Am I working on getting my personal training certification through ISSA atm, but was wondering how important secondary certifications are for PTs.
Such as crossfit, yoga, beachbody workouts or even massage

Primary certifications = theory
Secondary certifications = practice
You need both.

secondary certifications in some gym settings can increase your pay.... but besides that its always good to keep expanding your knowledge. I am currently working on my 4 cert (ACSM)

So lets say this:
I have an ISSA CPT Cert, Should I gain more experience and get say... a NASM CPT, NASM PEM, or a nutritionist cert? Or would it all depend on how i want to target my clientele? I'm looking into my 2nd cert already, so I'm quite curious on how I should choose.

I don't know anything about US certifications, I live in a country where there's a single nationally-recognised certifications instead of 468 different certifications nobody recognises.
Choose the certifications supporting your strengths. Remember that your preferences are not necessarily your strengths.

KyleAaron is right here. Secondary certifications are typically "practical". Usually, if you have one CPT certification it doesn't make sense to get another CPT, unless there are monetary perks or one is expiring.

This is the hardest decision of your life?
The CES in my opinion. It will apply to many more people. Also, I always get the feeling that athletes/teams would laugh at the PES as a poor man's CSCS.

CES is where I'm going next. If you work in a gym setting, definitely. You won't see many athletes.
I have NESTA, NASM CPT and some unknown cert NCEP.
Yeah, I was leaning towards the CES... The hardestdecisionofmylife part was just sarcasm :).

The more you have, the more appealing you 'as a trainer' become. This applies to both gyms hiring and also clients searching.
