I had a partial MCL tear and can`t do squats nor heavy presses. I rely mostly on leg extensions and other machines for leg strength. I know squats are necessary for overall strength, are there other alternatives?

You could try leg press and see how that works out for you.

Leg extensions aren't helpful for basketball.

I rely on calf strength as well. But I definitely need more bulk on my quads and hams. I`m not that tall (6'3) but have always had skinny legs

I would recommend that you do leg press combined with lighter weight more rep squats like 40% max and 20 reps (watch you form on the squats just because you do lighter weight doesn't mean you can slop your form) this will help to give you overall strength you want. Do them over a bench so if you get stuck you can just sit down, or use dumbells if you get stuck you can just drop them to the floor. If you do leg press combined with squats you will get the bulk and strength your after.

work hard on deadlifts...they build your hams, glutes, back...also learn power cleans....they build explosivness...try incorporating light squats (front, back, zecher, box, trap bar deads whatever doesn't give you pain) for 15-20 reps if you feel good with any of this try lowering the weight and see how it feels....

btw i played basketball a lot, had a friend who had the same injury like you, hope you recover better than him, he had to stop playing basketball...good luck!
